Earlier, Simon Rohan-Jones filled City with plenty of confidence by opening the scoring in the first half.
But a pair of goals to Djordje Aleksic and George Slefendorfas allowed Werribee City to seize the momentum.
That was until Rohan-Jones intervened to slot his first goal in his fourth senior game, helping City to share the points.
It was Bendigo City's second draw this season. It drew 1-1 with Richmond City SC back in round five.
City had one eye cast to the future with its line-up, with youngsters Tom Kay and Lachlan Priest earning a spot on the bench.
The result should fill Bendigo City with plenty of confidence for its last five matches of the season, starting with a showdown against ninth-placed Melbourne Victory.
Only one point separates the eighth-placed Bees and ninth-placed Victory on the NPL2 West premiership table.
The match will be played at Epsom Huntly Recreation Reserve this Saturday at 5pm.
Meanwhile, Bendigo City's youth under-20s team lost 2-1 to Werribee City.
Luke Burns was the scorer for City. He now has 10 goals for the season, placing him equal-sixth in the competition.
City remains without a win, but has three points - all from draws - to be within 10 points of ninth-placed Ballarat City with five games to play.
In junior matches, Bendigo City's under-18s lost 9-nil to Sunshine George Cross.
