V/Line spokeswoman Clare Steele said a freight train struck the tree about 4am, causing it to fall on the track.
"All services before 6.30am were replaced with buses while crews tried to clear the site," Ms Steele said.
"Our first service out of Bendigo was 6.31am and it was delayed. Everything is good now," she said at 7.30am Thursday.
The 7.09am Southern Cross to Bendigo train was replaced by a coach.
Ms Steele said there were no injuries from the incident and the freight train was undamaged.
"We apologise to anyone who had to go to work on the bus this morning but unfortunately it was unavoidable," she said.
