The Flora Hill-based BSE faced Nagle College, Bairnsdale, in the semi-final.
A thrilling contest was decided on the last ball of the match as BSE won 7-77 to 8-76.
Highlights were a hat-trick by Tayla Edsall-French on the way to claiming a match-high 3-9, while Carly Thomas struck 31 runs, which included two fours and a big six.
In the grand final, BSE took on Melbourne Girls Grammar.
The match was again decided on the final ball.
Bendigo South East scored 7-111 as MGG finished on 7-110.
Highlights for the match were Ally Van Dalen scoring 37 and Beth McDonald taking 3-16.
