V/Line regional manager Jonathan McKeown said maintenance works ensured the ongoing upkeep of the line.
“These works will help keep the track in good condition and improve train access to the Bendigo yard," he said.
V/Line said it has timed the works to coincide with Melton Highway level crossing removal works in Sydenham, which will run from Friday night until Sunday.
Coaches will replace all trains between Southern Cross Station and Bendigo on Saturday and Sunday.
Swan Hill and Echuca services will run as trains between Swan Hill or Echuca and Bendigo, connecting with coaches between Bendigo and Southern Cross Station.
Some Bendigo trains will be replaced by coaches between Sunbury and Melbourne on Friday evening so Melton Highway level crossing removal works can get underway.
Passengers are encouraged to plan their journey in advance and allow extra travel time.
Bendigo train services will resume as scheduled for the first service on Monday morning.
