The wet weather is expected to reach the Northern Country, North Central and Central forecast districts by 3am to 6am.
The Bureau of Meteorology said six-hour total falls of 10 millimetres to 40 millimetres are likely, with isolated falls of up to 60 millimetres also possible.
Bendigo and Maryborough are among the locations likely to be affected.
“We do have a low pressure system over South Australia, which is moving eastwards across Victoria during Thursday evening and during Friday morning,” meteorologist Michael Efron said.
The SES advises that people should: not walk, ride or drive through; keep clear of creeks and storm drains; and be aware that in fire-affected areas, run-off into waterways may contain debris, and heavy rainfall increases the likelihood of landslides and debris across roads.
The BOM is due to issue an update by 11pm Thursday.
