Bendigo sensed its second win of the season when it went into half-time 1-1, but Ballarat dominated the second half and finished 5-1 victors.
Ballarat controlled possession for much of the first half, but the young Bendigo team defended strongly.
The visitors opened the scoring before Bendigo livewire Godwill Basha levelled the scores.
The second half was one-way traffic as Ballarat substitute Simon Muprhy scored a hat-trick in the final 25 minutes.
Ballarat won the under-20 clash 7-3. Sam Scoble gave Bendigo the lead inside three minutes before the Red Devils took over.
Sam Farr showed his class by scoring a second-half brace for Bendigo City.
Bendigo City is away to Brunswick next Saturday.
