Police were alerted about 1.40am on Saturday that a man, who was staying on the boat with friends, had fallen from the top deck of the boat into the water.
It is believed the man, who is a 25-year-old Irish tourist, may have hit his head as he fell in.
Police from Deniliquin Local Area Command, the diving unit, Marine Rescue NSW, and Echuca and Moama Search and Rescue Squad commenced a co-ordinated search with officers from Victoria Police, NSW SES and Victorian CFA.
About 10 privately owned vessels also assisted with the search.
About 3.45pm on Saturday the man’s body was located in waters nearby by Victoria Police divers.
A report will be prepared for the coroner.
EARLIER: A Victoria Police search and rescue team has been called to the Murray River at Echuca after a man fell from a houseboat early this morning.
Police were called after the man, who is in his early 20s, lost his balance and fell overboard at about 1am.
The houseboat was moored at the time.
Sergeant Shane Walker said police had grave concerns for the man's welfare and, after a land search was conducted this morning without locating him, expected he was still in the water.
The murky river made it difficult for witnesses to find the man last night, and underwater snags were potentially dangerous, Sergeant Walker said.
"Once you're under the water, you can't be seen, especially if it's dark," he said.
"Whatever is submerged under there, you can't see."
Ambulance Victoria spokesman John Mullen said paramedics were called to the scene at 1.30am.
