The motorbike rider, a 36-year-old man from Woodvale, was pulled over in Kronk Street about 2pm as part of a routine vehicle check, Sergeant Della Nihill said.
"The rider was questioned about some driving offences and a subsequent search of the motorbike located a suspicious package underneath the seat," she said.
Sergeant Nihill said police cordoned off the area. She said nearby residents were told to stay indoors.
The bomb response unit detonated the package about 10pm using a bomb disposal robot.
Sergeant Nihill said a second package was also found in a bag on the motorbike.
"There was also a second package that the bomb response unit were unfamiliar with and there were concerns that it was unstable," she said.
Sergeant Nihill said an arson chemist from Melbourne was called to inspect the package.
She said the motorbike rider was taken to Bendigo Police Station for questioning but later released. She said the man may face charges once an investigation into the contents of both packages is complete.
Sergeant Nihill said the motorbike was impounded.
