The Sharks dominated after an evenly-fought opening term at St Kilda’s Peanut Farm Reserve.
Kayla Shepherd and Amanda Carrod were on target as Thunder trailled 12-19 at quarter-time.
The Sharks kicked away to a 27-point lead at half-time and went on to win 10.6 (66) to 2.4 (16).
It was a disappointing afternoon for Thunder, which a week earlier almost toppled the ladder-leading Seaford.
Thunder’s goalkickers were Kayla Shepherd and Amanda Carrod.
Bendigo’s best were Reni Hicks, Emma Grant and Cassie Blakeway.
