Hamilton finished the duel to the top of Mt Warning in northern New South Wales at 33 seconds behind New Zealand teenager Keagan Girdlestone.
The Battle on the Border is another leg in the Subaru-backed Cycling Australia national road series.
Hamilton is the reigning national under-23 criterium champion and has raced at the world MTB titles.
Friday’s second stage is a 178km race around Salt Resort Village.
The women’s tour begins with a 105km road stage.
