Riley Dillon and Karl Slevin were on target as Bendigo led 2-0 by half-time at The Grange in Clayton South.
Unlike the previous round, Bendigo's defence would not be broken this time as Kingston City was kept goalless.
"The back four was superb," said victorious coach Greg Thomas.
"Every player battled hard for one another."
The win was Bendigo's first since a 5-1 defeat of Sunshine George Cross on Anzac Day.
The under-20s match on Saturday ended in a 2-1 win for Kingston.
