CFA crews from Elmore and Goornong attended the fire on Holmes Road, Goornong, about 4.30pm.
A fire on a small 2 x 10 metre haystack spread to another haystack beneath a small shed.
The fire also destroyed a tractor.
CFA District 2 duty officer Chris Jacobsen said the landowner established containment lines around the perimeter of the fire.
"The farmer has been able to disc around the paddock," he said.
"The CFA deemed it be a cool, still night meaning it was safe for the haystacks to burn through the night.
"Trucks have been around to the property this morning to continue to monitor the fire."
