A Victoria Police spokesperson said police were investigating the incident, which resulted in two passengers receiving minor injuries after the collision occurred about 2.50pm.
A V/Line spokesperson said the train was put back on the tracks on Friday night and moved to a Bendigo workshop for repairs.
The spokesperson said the set of rear wheels on the train's first carriage derailed as a result of the incident and there was some damage to sleepers on the tracks as a result.
UPDATE Saturday, 9.05am: Replacement coach services are continuing to run along the Bendigo to Swan Hill train line this morning following yesterday's truck versus train crash at Woodvale.
A V/Line spokesperson said it was uncertain when trains would resume along the track, with work to repair damage to the track caused by the incident set to begin today.
The spokesperson said commuters should keep an eye on Bendigo V/line updates on Twitter or the V/Line website today for information about service disruptions.
UPDATE 5.10pm: Arriving at Bendigo Railway Station, passengers on the replacement coach have described the feeling of shock and confusion after the incident at Woodvale.
Some passengers embraced loved ones at the station after the earlier near miss.
Passenger Jordan Hodge, of Kerang, said she was concerned for her young daughter after a loud bang.
"I just grabbed the pram straight away," she said.
"I just screamed.
"Next thing we knew there was a cloud of dust rising everywhere.
"People jumped up and started to walk around, wondering what had happened."
The coach travelled to Bendigo with people who planned to terminate in the city.
Dutch backpacker Lisa Buis said the situation was a shock after hours of travelling from Mildura.
"I was just listening to music, sleeping a little," she said.
"The moment I opened my eyes there was a 'bam!' really loud.
"At first I thought we had hit a kangaroo. You know like you hear about all the time in Australia."
Ms Buis has been in Australia for three months, but said she was unlikely to relay the story back to her family in the Netherlands.
"These aren't really the type of stories I would like to tell them," she said.
Most passengers told the Bendigo Advertiser there were not scenes of panic or fear.
Passenger Shane Hill said there was a "big bang" and most thought the train had completely derailed.
