The Pioneers announced Henderson's appointment on Thursday.
Henderson held a senior development coaching role with Williamstown for more than three years.
His record with the Williamstown Seagulls in the VFL included two premierships and one preliminary final appearance.
Henderson spent a lot of the 2012 and '13 seasons working with the Western Bulldogs.
An accredited Level 3 High Performance AFL coach, Henderson coached at senior and under-18 level with Echuca.
HIs record at Echuca was one premiership and two preliminary finals.
Henderson becomes the sixth coach in Bendigo Pioneers history in the AFL Victoria TAC Cup under-18s competition.
He taught at St Therese's Primary School in Bendigo and played for Sandhurst Football Netball Club.
