More than 10 bins were removed from the station on Saturday morning after the terror alert level was lifted to "high" earlier this month.
Bendigo was among a number of major stations in the state to have all bins removed, including Ballarat and Geelong railway stations. Flinders Street, Southern Cross, Parliament, Melbourne Central, Jolimont and Richmond also lost their bins on Saturday morning.
A spokesperson for Public Transport Victoria said the bin removal was among a range of measures taken at key locations in Australian cities.
"This is in line with the general increase in the security alert, not specifically because of any threat to public transport," the spokesperson said.
Rubbish littered counters and seating areas at the station on Tuesday afternoon as station staff busily responded to the change in circumstances.
Commuters at Bendigo were bemused and understanding of the removal of the bins.
Nicole Hatton, of Bendigo, said in some instances it was better to be safe than sorry.
"You have to wonder if something did happen," she said.
"It seems pretty unlikely Bendigo would be a target though. It's a shame if people get a fine for littering and there's no bin."
Another commuter said it was a "ludicrous" move.
PTV could not comment on whether clear bins would replace the previous metal bins, or if cleaning contracts would be increased to deal with extra rubbish at stations and on trains.
The City of Greater Bendigo has confirmed it has no plans to remove bins from city streets.
