The Bendigo line-up won a hard-fought battle away from home at Brunswick City's Dunstan Reserve on Saturday evening.
A header by George Slefendorfas put Bendigo in front in the 30th minute of the round 24 contest.
The Bendigo striker was on the end of a superb cross from captain Trent Waterson.
Although Brunswick set up attacks it could not beat Bendigo's defence.
Scores were level just three minutes into the second half when Denis Sadik was on target from the penalty spot.
Despite plenty of attacking play by both teams the match looked headed for a draw.
In the 89th minute, Viktor Rodriguez struck Bendigo's second goal.
Rodriguez capped off an attack set up by the deft passing of Slefendorfas, Matthew Breeze and Alon Blumgart.
The 2-1 result means FC Bendigo's record now stands at eight wins, 13 defeats and four draws.
FC Bendigo playing coach and key defender Steve Martin said the team's patience was rewarded in the clash with Brunswick.
"It's a compact pitch and not easy to play on," Martin said.
"The key was to be patient in our attacking build-ups, but also work hard on defensive play.
"We did that really well for a lot of the match.
"We had some great passages of play from defence through midfield and up forward."
FC Bendigo's best included Josh Romein in defence, Breeze up forward and Waterson who featured in a lot of play.
Brunswick scored a 2-1 win in the NPL1 under-20s match.
FC Bendigo's final match of the season is this Sunday against Sunshine George Cross at Epsom-Huntly Reserve. The day's play kicks off with the under-20s at 1pm. Seniors kick-off is at 3pm.
