Minister for Public Transport Terry Mulder announced on Thursday the extra train would run in each direction and provide an additional morning and afternoon service.
"The extra morning and afternoon peak period trains will add hundreds of seats for Bendigo's growing number of peak period travellers," Mr Mulder said.
He said the 2014-15 Budget included more than $100 million for the operating costs of additional train and bus trips after Regional Rail Link works were completed.
He said the benefits of the Regional Rail Link for commuters were becoming apparent.
"Passengers are already benefiting from the newly rebuilt Sunshine and Footscray stations," he said.
"V/Line trains now travel between Sunshine and Southern Cross free of Metro's suburban trains thanks to the two new dedicated Regional Rail Link tracks."
Mr Mulder said the government would make further announcements about other improvements in train frequencies for the Bendigo line in due course.
