Bendigo Crime Investigation Unit Senior Constable Sam Miller said the fire was still being deemed suspicious.
Fire crews from Metcalfe, Maldon, Lockwood, Walmer and Bendigo were called to the hotel on Monday about 9.30pm and took three hours to control the fire.
Police closed off one lane of the Calder Highway in the Bendigo-bound direction.
The fire reignited on Tuesday about 6.30am but was controlled in just over an hour.
Owners Coby and Joe Jansen were staying in Moama over the weekend and learnt of the news after receiving a call from a friend.
They have lived at the hotel for nine years and had put the property up for sale in January last year.
Mrs Jansen said luckily the hotel was insured to cover the loss.
"We had taken the property off the market and now realise it's so important to have insurance, especially if you live in the bush."
