After being down by three goals at half-time, Castlemaine led by 23 points a quarter later.
The Maine slammed on 7.5 to a goal in a superb third-quarter performance.
Castlemaine coach Shane Robertson said some changes in the team structure and willingness to "crack in" at contests played a big part in the amazing turnaround.
"We were disappointed with our first half," Robertson said.
The Jamie Bond and Glenn Chadwick-coached Maryborough led 49-31 at half-time.
"Maryborough controlled a lot of the play in the first half," Robertson said.
"They wanted to play in close and won a lot more contests than we did.
"In the third we started to get our hands on the ball, and used our run to open space."
Castlemaine continually pumped the ball inside 50 and was rewarded with a string of goals.
Robertson said it was a committed team effort which achieved the fightback and then kicked away to win by 20 points.
Tallan Wright kicked a game-high four goals as Castlemaine won 12.13 (85) to 9.11 (65).
Jye Milaward and Kamen Ogilvie kicked two each for the winners.
Best afield for Castlemaine was Jarryd Graham off half-back.
James O'Brien, Nicholas Oliver and Brian Mustafa played well for Castlemaine.
Leading goalkickers for the Borough were the Bonds, Matthew and Shaun on two apiece.
Maryborough's best were Evan Hurse, Tyson MacIlwain, Luke Bucknall and Ryan Connellan.
Castlemaine is at home for the Anzac Day clash with Strathfieldsaye. Maryborough plays Sandhurst on April 27 at Queen Elizabeth Oval.
