The two-car collision occurred on the corner of Peg Leg Road and Caldwells Road in Eaglehawk after one driver failed to observe a give way sign.
The council are sending a structural engineer to inspect the site.
Leading Senior Constable David Hockey said one driver would receive an infringement notice.
"It was a two car accident with two female drivers," he said.
"The driver of the silver Ford station wagon came out of Caldwells Road, where there is a give way sign. And she has hit a grey Mitsubishi travelling east on Peg Leg Road.
"The Ford failed to give way and the crash has pushed the Mitsubishi into the Uniting Church.
"Both drivers have gone to hospital with minor injuries.
"The safety of the hall has been compromised.
"Once the car has been removed the SES will check it is safe and a structural engineer is coming here to inspect the site."
UPDATE
A PERSON has been taken to hospital with minor injuries after a two car collision on the corner of Peg Leg Road and Kirkwood Road.
A car has gone into the side of the church and the council are sending a structural engineer to inspect the site.
Police, CFA and SES are all on scene.
The SES are directing traffic.
Ambulance Victoria said paramedics were still treating a patient.
