The Building Champions Squad leading cyclist and her team worked hard to chase down early breakaway rider Verita Stewart, before Hanson and Bridie O'Donnell made a decisive move and then had to sprint it out at the finish.
Hanson took the honours and, combined with her second place in stage one in Bendigo the previous weekend, ended the series five points ahead of Liv Shimano's Nicole Whitburn in the race for the general classification yellow jersey.
She was also second in the sprint classification, just behind Whitburn.
Team-mate Tayla Evans, who will ride with Hanson in the women's madison this weekend, crossed the line in third place at the Yarra Boulevard circuit and finished fourth overall.
The Bendigo-based BCS, which also included Nicole McNamara and Minda Murray, won the overall teams classification and were thrilled with their result.
