The 5.07am Bendigo to Melbourne train was delayed by an hour because of a signal fault between Kyneton and Woodend.
Peak-hour afternoon services from Melbourne were also disrupted due to a metropolitan overhead fault. Buses replaced trains from 4.30pm until 6.40pm.
A V/Line spokesman said the morning delay needed to be viewed in perspective with the amount of trains that run on time throughout a normal day.
“We’re talking about two trains out of 40 that run a day, so there has to be some perspective,” he said.
But regular V/Line commuter Mark Seddon said his 5.43am Bendigo to Melbourne train was also delayed by about half an hour because of the faults.
Mr Seddon said he was aware the train was going to be delayed before he caught it because he has subscribed to V/Line Inform, which notifies regular passengers by SMS when trains are delayed.
V/Line advised passengers to contact them on 1800 800 007 or via its website, if they had any concerns.
